If Hitman 3 is your first in the trilogy and you only want to unlock the levels from the first two games, the Access Passes available via the Hitman 3 in-game store tab in the main menu is your best bet. These will allow you to download all of the levels and story content into Hitman 3, letting you play through the entire trilogy in one game.
As stated in the readme: If you use the full version of the mod using the mod framework, there is an optional flags folder in the download. You can copy one flag file from that folder into the framework folder. For example, copy flags.sa-objective.json if you want the sa objective only. The file needs to end up in the same folder as flags.json that you downloaded with the framework. After copying, you must update your mods with the framework again.

Ok, so it seems your QM install has had its storage desynced with the mods folder (likely by you removing the folder and redownloading), preventing pretty much anything from working. Try clicking on the background and typing reset - a window should appear asking you if you want to reset QuickMod.
